If I just close moonlight, does it stop my clock? If not, how do I shutdown the Moonlight client or the gaming pc properly so I don’t lose any of my minutes?

By default, there are several ways to shutdown your free cloud gaming computer. Closing moonlight is not one of them.

60 minute automatic shutdown
Pressing Alt-F4 - brings up a Windows shut-down menu (cloud system). Then just press Enter and you're done.
Login to your https://login.maximumsettings.com/ dashboard and shutdown manually.

The most important takeaway is that you shutdown Windows.

Something you wrote made me wonder, am I able to start the cloud system without logging into maximumsettings.com? Based on the video tutorial I thought I have to start the computer at the website, then I launch moonlight. Can I just start the computer from moonlight?

The cloud gaming PC needs to be started by logging on to the client dashboard at https://login.maximumsettings.com/
The cloud gaming PC can not be started directly through the Moonlight client.
